After you accessed the admin area of your website click on App Store and then on Local storage tab. Click on Choose file button, find the update_from_4_0_0_49581_to_4_0_1_49581_version.zip that you previously downloaded from the link (https://oscommerce.com/patch/update_from_4_0_0_49581_to_4_0_1_49581_version.zip) and click on Upload button. After the file is uploaded click on + icon to apply it.
